The fallen status of paladins and rangers is stored on the CRE file. I'm not sure if ShadowKeeper exposes the field to edit, but it would be in the same area as whether the creature is dual-classed or not.

Alternatively there is a script action, RegainPaladinHood(), which would sort you out.

There may be an easier way, but this is how I did it

Is there an in-game way of making your ranger or paladin fall (in BGee) or is it only possible to do so by SK? Can someone give me an idea what will happen to my Pala if he falls? In what way does it change his abilities? I am asking because I do not like that my Undead Hunter has to be lawful.

@Ashendil RemovePaladinHood() action. Fallen paladins lose most of their specials.
