I went to the ship first and cleared it before picking up the quest, should it make a difference?

There is only 2 sections to the island right? The one with the ship and the one with the village?

    The greater wolfwere on the top deck of the ship should be holding the baby.

    It may make a difference not picking up the quest first. Did the greater wolfwere boss spawn? If not, I would get the main quest then return to the ship.

    I had this problem previously and spawned the baby in using the Console commands. The baby should be there on the top floor of the ship so return there and use your tab key to see if you missed anything on the ground.
