Help with Return to Flaming Fist Compound (Warning: Spoilers Within)

Okay, I killed the Iron Throne crew in Candlekeep and am now back in Baldur's Gate. When I approach the compound, the Flaming Fist take me inside to confront Angelo. Angelo throws me in jail, where I find Neb, do his terrible math problem and pop up outside.

But once outside, I'm being attacked by Flaming Fist enforcers. If I kill them my reputation goes in the toilet. If I don't attack them they are following me around everywhere.

What exactly am I supposed to do here? What am I doing wrong?

    You are supposed to stay out of their sight or disable them, not to kill them. Angelo is a corrupt dude who wants you gone, that's why they are attacking you, not your reputation.

    What works well is to buy or recharge wands of fear and sleep to stop the Fists from attacking you. Unless they are right in the middle of your party, they won't follow you inside houses, the sewers or to other maps.

    If I want to help Duke Eltan and kill the Greater Doppleganger, I almost have to go right by them. They are rather hard to avoid. And they follow me into the compound, so while I'm trying to kill this doppleganger, I've got two Flaming Fist guys wailing at me. I don't remember having this problem when playing the original, but that was over a decade ago, so my memory might be failing me. :)

    You can use several spells to disable them if you can't get to a map edge to buy wands. Sleep, Blindness, Confusion, Spook... basically, any crowd control spell. You should also disable group AI, so your fighters don't run off to attack every Fist. If nothing helps, unequip all weapons and use fists. That will only knock the Fists out and not kill them, so you won't lose rep.

    Use a stealthed or invisible character to scout out a safe path to take.

    Also, in reference to your current task, I found that going counterclockwise around the Compound was the safest route back inside.

    I've often solved this problem by using invisibility. By the time I get to this part, I usually have enough second level arcane spell slots available to have six of them, or have found or bought invisibility 10' somewhere.

    I've also learned to move through the sewers to get from section to section of the city.

    Okay, let's say that I use invisibility to get around them... and I save Duke Eltan... will I have to sneak around Baldur's Gate for the rest of the game? Or just around the Flaming Fist compound? Or do the Flaming Fist stop attacking me at some point?

    You won't have many things left to do in the city after that.

    Ending the attacks from the Flaming Fist requires attending Sarevok's coronation ceremony, and winning that scenario. They won't keep attacking you after that. But, like @KidCarnival said, the game will be almost over at that point, unless you have saved TotSC content like Werewolf Island and Durlag's Tower to do before ending your run.

    in fact, this is a bug induced by BG:EE.

    This should have been fixed in an earlier patch, so currently there are two possibilities:

    - either you have an old savegame before the game was patched (ie: you started your game BEFORE the patch was released)

    - second possibility is that the game was not properly fixed.

    Anyway, in orginal BG, you were not loosing any reputation by killing the flamming fist mercenaries in the main hallway, because they are Angelo's men and not regular flaming fist mercenaries.

    EDIt : when I mean regular, I mean they are not those who make you loose reputation when you kill them, it is another "creature file".

    So currently, if your game is screwed, your only solution is to drink potions of invisibility for an easy inflitration inside the compound.

    If you wan't to help Duke Eltan you can take your thief, hide in shadows drink a potion haste and kill the Greater Doppleganger with arrows. Just keep distance and shoot it.
    Then drink a strength potion and carry the Duke out of the compound while you are hiding in the shadows once again. Sneaky and cool. :-)

    Your proposition is really nice, but still the best solution would be the appropriate fixing of this problem ^_^

    It's the flaming fist soldiers outside that are his problem, not (as far as I can tell) the mercenaries inside the headquarters.

    I usually duck into the sewers as soon as I can and travel that way to avoid any flaming fists

    I remember that most of those flaming fist mercenaries walked randomly in the area after i spotted them with some invisible way.
    But in my last playthrough they indeed didn't move, so i used the hold person spell on them and enter the compound to slaughter Angelo's men.

    There is no bug here, the goal in this part of the game is to escape the patrols or accept to loose (all) your reputation.
