Think with me :
Irenicus didn't know you were going to escape , correct?
Yoshimo was hired to bring you back to him, right?
Then why did he join our party inside the dungeon, since he didn't know Jon's plans?

By allowing himself to be captured by the Cowled Wizards, he sets up to take control of Spellhold. This allows him a base where the Shadow Thieves cannot get at him long enough to finish testing on Imoen, by which time the protagonist (whom I shall now call Steve) can arrive to be captured as well. The Shadow Thieves knew of Irenicus's dungeon for a time before they attacked, which means Irenicus likely knew they knew. Think of Irenicus, he likely knew his defenses were not enough to stop all the Shadow Thieves force. So, he allows Imoen to escape, trusting that she will free the members of her company, including Steve. Irenicus clears (most) of the way to the surface for them, and takes Imeon to Spellhold.
And he leaves Yoshimo behind, to ensure Steves group has better chances of surviving.
Or perhaps you're right. I can't pretend to know what goes on in Irenicus's head >.>
"They act sooner than we have anticipated. No matter, they will only prove a slight delay."
Lets get our facts straight ... Jon Irenicus was a magnificent bastard. There is no question about his skills and intellect. He anticipated the Shadow Thieves to attack. He anticipated, he will cross his path with the Cowled Wizards. And he was - more than less - ready.
Only a fool would believe he had only one plan and that he would put all his money onto that plan.
"Interesting. You have much untapped power."
He was very well aware of the CHARNAME's potential. Someone, who thwarted a diabolic plot of several organizations and single-handedly saved the Baldur's Gate is a power to be acknowledged.
I believe, that was the power he was searching for and that was the reason, why he captured CHARNAME and not some other, weaker Bhaal's spawns. And power does not mean potential. He knew, the CHARNAME can get even stronger and that was what he wanted.
That's the simple paradigm evil lives with every day.
Why kill/abuse some power, while it is still weak? Let it grow and then seize it!
CHARNAME was the mark in his plans.
Imoen did not escape. Imoen was freed. Imoen was the (unwilling) helper.
The Irenicus' Djinni slave also supports that. CHARNAME was set loose to be harvested later.
He was not defeated, he came willingly. He overthrew the Cowled Wizards and lured CHARNAME onto his new ground, where he would defeat him on his terms.
And poor old Yoshimo? Just another piece in the puzzle. The one Jon could control, the one that was there to keep watch and to control the outcome.
It all went according to one of his plans.
Just for the fact, that this mark became too strong for him to handle. His arrogance was his undoing.
Seriously, I figure this. Yoshimo was probably a subject in the dungeon along with "Steve" and party. When the Shadowthieves attacked, Irenicus probably ascended to the next higher level and, figuring that there was a possibility that 'Steve' could escape, he cast the Geas on Yoshi "Just in case". After all, considering what is at stake why wouldn't he at least prepare for the possibility that things would get out of hand?
Aerie: "You still have the sole on your left shoe correct?"
Steve: "Yes."
Aerie: "Then shut up you big wimp."
Do you want to tell me I gave him more credit than I should all the time? Do you want to tell me that all that time I was an idiot trying to outsmart another idiot?
No! This cannot be! I refuse to listen!
*Shuts eyes, covers ears with hands and starts humming*
Jon was smart...Jon was smart all along...I was the dent in his plan...
Actually, I do agree with others (contrary to my previous statement) that Yoshi was clearly part of a significantly larger and meticulous plan and not just 'the backup'. Although it is not clear to what degree he was involved in the big "I" prior to Charname coming along, he was Geas'd at some point and clearly with intent to monitor and guide Charname (and party) towards Spellhold
In short, I don't think that a flaw has been found in Yoshi's back story. I think it plays out exactly as intended.
what will happen when yoshimo is dead and go to spellhold/asylum? (his portrait is gray he haws lower than 0 hp)
1) Charname may abandon Imoen in Spellhold for good. Sure they are childhood companions, but if Charname was evil, he wouldnt risk his neck for anyone.
2) The high risk that Charname would get killed while adventuring. I'm confident that Charname couldnt survive all these encounters w/o "reloading" or foreknowledge.
When Aran Linvail asks you about sending an assassin out to get him, you get some unique dialogue options there having killed him.
