You'll need to locate the folder that contains your saved game or the folder that contains your saved characters, from BGEE, and then copy that folder into the correct location for BG2EE. Then BG2EE will be able to find it to allow you to import.
Assuming you're on WIndows, you'll be looking for something like "...\My Documents\Baldur's Gate - Enhanced Edition\{folder}" for BGEE. I'm not sure if Steam saves the user data in the same place as the non-steam version; if not, then you'll have to hunt that down.

FYI, something similar also works for importing characters from a file. In that same folder (...\My Documents\Baldur's Gate - Enhanced Edition\{folder}) create a sub folder called 'characters' (if it isn't there already) and put your exported BG .chr file(s) in there.

I'd just like to add that it takes a game restart for the folder to work.
