AI Scripts overriding player commands

So when I have the AI activated and am for example in melee and one of my fighters gets badly injured.... I will click on the quickslot potion I have equipped on my character.
However, this does not work.
The potion will appear over his portrait for a second, but then my command will be overrridden by the script and he will continue attacking. This affects everything: attacks, thief abilities, spells, items, abilities.
Even a command to move to a certain place gets overridden!
This is potentially game-breaking as it prevents the use of scripts in any sort of complicated battle.
In the original, player-given commands overrided script commands. Why is this not the case anymore?
