Typically, when you dismiss a good-aligned NPC when you have low rep, they are considered "angry" when they leave and are gone for good. The reverse is also true for evil NPCs when you have high rep.
In the original BG1, the game was apparently programmed (or perhaps bugged?) so that if you dismissed Imoen with a low rep, she would be angry but never gone for good. This behavior was apparently changed (or fixed, depending on your point of view) in BG:EE, to fit in with the other NPC responses.
