That's most likely intended. Only killing characters of the INNOCENT class will automatically lower your reputation. Priests and knights are not marked as INNOCENT and therefore can be killed without reputation loss.

no it's not, killing priests of Lathander (a super religious followers of the holy light, saviors of beggars around sword coast and more more more without any consequences? nonono btw u cannot massacre such people as priests of some "official gods" in big city like Baldurs Gate without any consequences just simply can't and it's nonarguable.
I fully agree from a moral standpoint that you should lose reputation when killing priests of Lathander or knights of the Order. I'm not so sure about clerics of Helm or Talos though.
Reputation hits for killing selected characters was difficult to realize back in the original BG2. The Enhanced Editions have added the new field "Reputation gain/loss when killed" (at offset 0x7f) to CRE resources which could be used to easily fix that kind of oversight however.
