The thing which anoyed me was that no matter what colouring i choose for my Assasin character, his hood anyway will be brown, even if in inventory screen it looks all red or black.

Anyone know will be it fixed in upcoming release?

Well, the hood is usually colored as the armor is, so your hood is brown because of the leather. I can't see how it would be fixed aside from making a mod that recolours all the armors, but then again, I don't see how that would be possible for all colors a character can have sadly.

I don't know how it does work with the paperdolls that will be used in BGEE though.

Shadow thief armour from beregost/Maervar has a black lining I think.

You can use Shadow Keeper to edit the colours of all types of armour your PC is wearing (as well as NPCs in your party) as well as skin and hair colours unobtainable in the character creation - think of Jan's default colours. Be warned though, some colours can corrupt the game save which is always a tricky mistress to get involved with.
