Only items that the non-SoD Npcs have on their equipped slots are lost forever... Any items they have in their inventory are put in your stash next to where Imoen wakes you. So it's not really that much of a problem.
I do see it as a rather odd decision. I get that characters who up and leave, to do their own business, would take they equipped items with them, sure enough. It is after all their property and it wouldn't make sense to give all of it to the party's leader. From a game mechanic point of view it makes sense too, starting over to gain new loot creates for a better experience.
However what I fail to understand is why the decision was made to allow recruitable companions to keep all of their stuff. It might make logical sense but based on game mechanics this is a horrible idea. Not only do you limit the viable party combinations by excluding the majority of companions, you also punish the player for not choosing certain characters. It would make more sense to either deposit all equipment that is lost into the infamous chest or remove all of it, as was, which some exceptions, done in BG2.
I do appreciate the solution they thought of for the gold you were carrying, even though it makes no sense at all. Just think of why the characters that rejoin you aren't filthy rich, after all, they would take a share of your wealth with them.
When I found Neera in Bridgefort, she had a knave's robe instead of the robe of the neutral archmagi. I can only presume Adoy swipped it while she wasn't looking.
Also, I had given all of my wisdom tomes to Branwen and she's only there for the initial dungeon.
The reason Imoen is a Thief/Mage is because she was dualed by ME through my numerous playthroughs over the years, way before she acquired her ridiculous habit of mingling with celebrity mages.
That's great, bro. That's not a lore explanation. What happens with her in SoD is a lore reason. Also, if they make certain NPCs unavailable, then there's more incentive for the player to try out the new SoD NPCs.
It seems that the chest with your gear is filled with the stuff you had in your inventory slots, meaning not equipped or quick slotted. Items in the inventory of characters other than your PC are also put there. At least thats how it worked for me, on 2.0 and 2.1.
So what I do is this: 1. Get to the exit of the intro-tomb. 2. Remove cursed items (Big fisted Belt & Claw of Kazgaroth). 3. Fill all the slots in the lower half of the inventory and put rings and amulets in the gem bag found in the cript. 5. Sort out what I don't need desperately. Really, you can keep almost everything of significance. 6. Initiate the final dialog with Imoen.
On a similar note, if you had Imoen in your party upon importing into SoD, you'll find whatever items she had on her person in the chest in her room (it's on the same floor as yours and normally only holds what she had with her after exiting Candlekeep). This INCLUDES whatever items she had equipped or quick slotted, strangely. Containers do not import into SoD.
I hope these findings somewhat help, since I know how frustrating the inconsistencies with returning characters are. Minsc and Khalid somehow trashed the good gear I gave them, before my first SoD play through and Jaheira and Dynaheir strangely held on to theirs...
