Finished quests not showing as finished (possible spoilers)

in Baldur's Gate: Enhanced Edition
Playing a co-op game of BG:EE, and we cannot enter Baldur's Gate (shows up greyed out in the world map). Looking in the journal, some of the quests we have finished are not flagged as finished. Went back to one of them (Hidden Base in the Cloakwood) and sure enough, it was already finished and therefore cannot be "finished" again.

This leaves us, for the moment unable to continue. Help?

    Where exactly are you? You can't get into BG until you've flooded the mines.

    We've done that. We have already crossed the bridge and spoken to Scar, but we are unable to exit that map other than going back the way we came.

    Anyone? We've completed (so far as I know) all the quests to get into BG. Has anyone else run into this issue?
