Is there a mod that finishes Jan's quest line?

I am curious if there is any mod that fleshes out this loose end?

While I think the quest could have used some more fleshing out, I wouldn't call it a loose end. Jan's epilogue in ToB is dedicated to explaining how he handled the whole situation with Lissa (I think that was her name) and her abuser.

I can't disagree with you there. But that would also mean completely re-writing Jan's epilogue.

I played it long ago in the old game. I don't think it's compatible with BG2EE. I haven't seen it for years.
I never had jan any longer than needed for his quest so I can't tell about ToB and epilogue.
