If I was to make an Elf Avenger, would that mean setting Str to 16 & Con to 15 due to the -3 Penalty?

Similar question for Half-Orc as well - Does that mean they would be 17 Str Max instead of 16?

Curious as to how the penalty "would" interact during a character roll, despite it being an illegal mix for this edition of D&D.

Whilst I do enjoy making more customizable classes, I still like my characters to have the proper corresponding legal total score.

Yes, exactly how you described it. Elves have max starting CON of 17, so would become 15 after Avenger -2 penalty.
