Which game folder?

I'm putting together an NPC mod. I'm working with a desktop. Which folder should I run it in? The game folder (with the game information) or the docs folder (with the portraits, saved games, characters, etc)?

When I run it in the games folder, it doesn't take effect. And I can't seem to run it in the docs folder. What I've been doing is running it in the games folder and copying the override to docs. That seems inefficient and wrong.

Thoughts? Solutions?

    Never mind. Figured it out. I was trying to install it on an old version before things got updated.
