Permanent ability changes

in Baldur's Gate II: Enhanced Edition
Several of your character's abilities can change when you're in Hell gathering the Tears Of Bhaal. Are those changes permanent and do they carry over into the Throne Of Bhaal expansion?

    They persist. Note that in ToB you can improve abilities even further by using the Machine of Lum the Mad. (found in Watcher's Keep). This process is not entirely risk free, however. Choosing the incorrect options can result in some ... lets just say unfortunate ... things happening. Collect the Madman's notes and scrutinize them for clues.
