Help for the clueless

I finally finished BG:EE with some mods installed (NPC, UB, Tweaks, Minor Portraits, SCS). They are installed in the 00766 folder.
Now, I'm ready to play SoD - do I have to reinstall the mods I want to use somewhere else, or does the game check for those changes I already made (for instance, XP cap remover)?

@yowave You don't need to run modmerge if you bought the games from Beamdog, that's only for the Steam and GOG editions.
I actually started playing before SoD was out so that's why I installed the mods in BG.
Haven't got that much time for the game these days :-)
