I'm still playing the Black Pits, incidentally. Great fun.
But the standalone adventure aside, were they ever implemented in BG1? Because they were among items that could be CLUAed then as well. Or have they been added somewhere in BG:EE? (versus the Black Pits, which is a separate adventure).
I have one single polymorphing bolt in BG. I'm not sure where I got it, I have it there for quite a while, but I got it before enterting Baldur's Gate. I did Durlag's Tower before going there. I really have no clue, but my best guess would be level 3, the locked shelf in the wall with the 3 ward stones (Kiel and 2 others), or further down on that level, the bridge room after the wyvern room, small trap in the wall. I'm somewhat sure one had a lot magical ammunition. (Not the room with the actual wyverns. The one with the wyvern statue.)
Finding these bolts in the game is new with EE then? Its listed here which is pre-EE. I just don't recall ever finding them before. I mean, we have the Polymoprh Other spell and the wand already, so maybe I just didn't make an impression on me because I rarely have characters that use a crossbow.
I just wrote a brief guide on getting the most out of Garrick (here), and for that was experimenting a bit with using the crossbow for him. It's actually pretty darn fun to give him the Light Crossbow of Speed, have him knock back an oil of speed, and turn him loose with the crossbow. Certainly adds to the fun when he's turning mobs into squirrels that way!
But it sound like there's no bundle of these bolts anywhere, right? Just the very rare, odd solitary bolt salted about?
They were in BG1, and their availability hasn't changed. They're only found as extremely rare random drops from the more challenging monsters, like basilisks and the greater dopplegangers in Durlag's Tower.
OH! That's where I got mine, from the basilisk on Durlag's roof. Was probably random though, I got gems and gold in other games from the basilisks. I'll look through the stores again, but I don't think they are for sale anywhere.
Near Infinity shows three stores that refer to the item (not including the test store file and Black Pits store). I'm pretty sure the stores aren't actually used however, as they return "No such index" for their name. As far as I can tell (based on file name) they were supposed to be different versions of the stores for Friendly Arm Inn, High Hedge, and Thunderhammer Smithy.

Whether that includes a store that sells bolts of polymorphing I don't know.
