I thought the clones and mutants were an attempt to make a copy of Ellesime? It's been too long since I've actually played through the dungeon instead of skipping it.
Has it ever been confirmed that they are the same character? I assume it would be (it's unlikely to be a cooincidence).
If you mean the Jon Icarus/Jon Irenicus connection, I think one of the writers from BG2 mentioned that it was the same character who happened to be renamed during BG2's development. I'd link to evidence, but all my information on the topic is already second-hand...

Yeah, that was definitely Ellesime. If he ever was married, he clearly loved Ellesime more than her.
