I vaguely remember reading that during the events of Baldur's Gate 1, Amn was dealing with some sort of internal revolt, and hence did not have its forces focused on its northern front.
Otherwise, intuitively, I'd imagine an empire would be militarily superior to what is essentially a city-state.
As far as I understand it, they are still working on a patch where a some of choises you made have an impact on BG2:EE. With or without the patch you will start with the chosen alignment. You are the new one in a town full of people with different customs and laws. Why should they instantly see you as the big fish you certainly were in a faraway place?
