    Do you have the saved game (or exported character) from BG:EE? I just tried with a brand new game in BG:EE, then imported my Swashbuckler to BG2:EE and he retained the weapon proficiencies.

    Have you casted "Luck" over him? That spells removes the proficiencies, in both games.
    Btw Swashbucklers are much better than Bounty Hunters, nice choice :)

    It sounds like a duplicate, but I'll leave this topic here until you report back.

    Marked as a duplicate. If you get this issue again in BG:EE, and it's not Luck, post in the BG:EE bug forum and let us know so we can investigate further. :-)
