So it looks like the patching system may not be particularly mod-friendly. Or am I misinterpreting this?

    No, it's certainly not mod-friendly, but the warning is nice. The best bet is to uninstall your mods, patch and then reinstall them.

    Everything I've put into the override folder has been fine so far, even after the patch, so I'm guessing it's only a problem for files like the dialog.tlk file (where custom strings will be overwritten or otherwise lost), or other required game files.
