I must confess, I have never cried in BG once. I guess I don't get emotionally invested in the characters as much as other people here do.
Since FF7 has been raised, I actually cried twice in that game, but neither of them were at Aeris' death. For me the moments were 1) When Sector 7 is crushed by Shinra and Barrett is yelling about losing his friends and daughter, and 2) When Red XIII finally discovers the true fate of his father. The last one probably has a lot to do with the music that plays there.
The first game to make me cry was Terranigma on the SNES (which you Americans never got, nyeh!) I still tear up when I describe moments of that game to people.
All right, I officially beat Baldur's Gate 2 for the first time yesterday, and I gotta say, I didn't outright cry, but I did get a little misty-eyed:
It's the scene in the elven palace right before you go beat Irenicus. You look back at your party members, and regard every last one of them, and give them one last chance to back out. It really moved me somehow, as if the game were showing that these weren't just AI party members. They were your friends, many of whom have been with you from the beginning. And they were more than willing to die for you if they had to, if it meant saving your soul and destroying Irenicus. Even knowing in the back of your mind that you're going to win the battle (after all, if you don't, it's game over!), just to see your friends' unwavering loyalty and determination to see this through to the end was very touching. Particularly Aerie's response, since she was my romance for the playthrough.
Laughed so hard I got teary-eyed once. Does that count? Not sure what it was, BGII though. Probably party banter with Jan Jansen and someone who dislikes him, those are good fun.

Anyway, just wanted to share that!
