We'd like to start prioritizing some of the issues you've reported, so here's what we're going to do.
If you encounter an issue and you'd like to see it resolved, post a brief description for how to reproduce the issue. You can look at this thread for some examples of how we'd like to see these written up. (You don't need fancy headers, but clear and precise steps are helpful.)
If you see an issue posted in this thread that you'd like to see resolved sooner rather than later, "Like" it! Issues that have the most likes will be looked at first.
As we add items to our list, we'll remove the post from this thread so that other issues can bathe in the spotlight.
Please do not discuss issues here; if you would like to discuss something, do so in another thread.

This doesn't work as a balancing mechanism, since Sorcerors can still select these spells. Therefore, I can only assume it is an oversight.
+10 to Move Silently and Hide in Shadows is not added to existing Shadowdancers, and depending on how many levels in shadowdancing you've got you "lose" 5 skill points per level (except level 1) that are not returned unless you manually add them through EE Keeper, which shouldn't be necessary.
Example:
My 19 DEX Human Shadowdancer has just reached level 8 after new update and now has:
110 Move Silently
75 Hide in Shadows
Making a new Human Shadowdancer and using EE Keeper to give him 19 DEX and 70000 XP (level 8) made it possible for me to reach:
110 Move Silently
125 Hide in Shadows
Note: I see this as a top ten issue because I (and other players) need to know whether I should add the missing skill points with EE Keeper myself (which would be an imperfect fix) or wait for an update that fixes the issue.
Without a fix the shadowdancer character is practically broken, unfortunately.
My desktop with a AMD Radeon 6970, and my laptop with an Nvidia GT750M both get absolutely abysmal performance, with stuttering every 10-15 seconds. Other reports on the forums corroborate this. I tested with an old laptop that has Optimus, and I could disable the Nvidia GT525M and use the Intel graphics, and no such stuttering occurred.
1) Create a Gnome Thief (15% in pick pockets) with 18 in Dex.
2) Pick pocket Phlydia, take lynx gem.
3) Pick pocket Phlydia again, note comment "You do not have the necessary cut purse skill to obtain items."
In vanilla you were able to pick pocket a necklace, and other items from characters. This is now not possible until chp. 6 with a large stat dump in pick pockets.
Also changes make pick pocketing familiars redundant. They now do not have the high enough skill points allocated.
EDIT: Not a problem with the feature as such, it is now modifiable. But the starting stats are too high. Drizzt swords, for one example, cannot be swiped by pick pocket now, as well as many other items. Trying to prevent Pick pockets from becoming a dump stat...
1. Start a new game with Abdel
2. Summon Minsc C:CreateCreature("minsc") and ctrl+q him into a party
3. Select him, click on special abilities button and right click on his berserk ability
4. See the spell information window with the description of a barkskin spell
Unique innate abilities should have proper descriptions. This includes Minsc's Berserk, Faldorn's Summon Dread Wolf, Eldoth's Create Poisoned Arrows and Tiax' Summon Ghast.
In addition, Safana's Charm Person ability incorrectly states range of the spell (within sight instead of touch) and Yeslick's Dispel magic has a description of a Remove Magic spell.
Fire Salamander (Avenger-only ability): Interacts with Two-Handed Weapon Style *and* Spears.
Flind (Polymorph Self ability): Interacts with Two-Handed Weapon Style *and* Halberds.
Ogre (Polymorph Self ability): Interacts with Single-Weapon Style *but not* with Flails/Morningstars.
Mustard Jelly, Sword Spider, Wolf, Brown Bear, Black Bear, Baby Wyvern and Werewolf: Interact with Single-Weapon Style only.
We need some consistency on what is permitted to interact and what is not.
Please get rid of the white "movie" screen which appears for a second before the launcher screen appears.
Once you see it you will never be able to unsee it.
Save times become very long as the game progresses. I'm in chapter 5 now and saving is now slower than in the original (unenhanced) game. This may vary with your hardware configuration, but it's especially noticeable on "older" hardware.
Especially for the lack of the edges and the disappearance of the UI on the World Map ingame...
Level 1-8: x1 (no multiplier)
Level 9-17: x2
Level 18-24: x3

Shadowdancer is bad DPS and if we want use his improved hide ability, we must dump points into MS/Hide so he will also suck in normal thief abilites. Invisibility alone is useless if cant be exploited. Anyway, best Shadowdancer joke is backstab x4 on lvl 25. ( Normal Thief have x5 backstab on lvl 13 ! ) We finaly get some backstab power in moment when is useless because nearly all enemies in ToB are immune.
Shadowdancer must be adjusted to something more reasonable, like:
Level 01-04: x1 (no multiplier)
Level 05-12: x2
Level 13-19: x3
Level 20+: x4
( Or get some new abilities, in topic "Are you breaking the shadowdancer?" are few very good ideas )
6347: The left and right panels will no longer be invisible when loading a saved game.
I can't make a step by step guide to reproduce, since it happens always on my setup, but it's random for other people. In my case the issue is related to the zoom level.
In my case:
1) Start a new game.
2) Max zoom out.
3) Try to scroll right or bottom, it doesn't work.
We are 6 ppl who stil trying to have a playthrou.
I just want the game to work with my friends.
I explained the process in this message but if you really want to get a good idea how this happens, watch the great video that @Messi did about that issue. It's worth a thousand words.
Reproduce: Go into assign hotkeys and try to scroll in the right column (with trackpad, on macbook air 2012) and nothing happens. Trying to scroll in the other hotkey options (for example spells) doesn't work either. Manual scrolling by using the scrollbar works but doesn't reset between the different options.
Scrolling item descriptions doesn't work unless you use the scrollbar first. After that it works fine on every item, until you load a game. (Don't know about switching areas). This is both in core game and black pits.
To reproduce
Start game, talk to winthrop, right click on club or mace, try to scroll (I use trackpad, macbook air 2012, Mavericks) and nothing happens. Klick the scrollbar and scrolling (with trackpad) functions on every item. Load the game and you have to repeat.
This is also reproduceable in the black pits. Talk to the one who sells shields and heavy armor or to the elf who sells bow and arrows and it's the same.

This is in the nonbeta retail client updated today. I have a saved game, if you would like it.
EDIT: Dee can't reproduce it, and neither can I. Saved game sent by request. Must be wild magic.
