Well I don't know what to tell you, there's definitely something wrong here since I installed only EEex and your mod.
I did this on BG II 2.6, clean install on Steam.
Nope I tried NOT installing:
~EEEX/EEEX.TP2~ #0 #1 // Experimental - Use LuaJIT (can help stuttering): v0.10.3.1-alpha
~EEEX/EEEX.TP2~ #0 #8 // Enable time step module - Advance 1 game tick on keypress: v0.10.3.1-alpha
and it still happens.
I even tried without EEex at all and the problem is still there.
Have you tried disabling 'Enemy Debuffing/Curative/Healing' enable it again and then disable it once again?
I noticed sometimes it happens even without touching anything, at first.
Edit: just to clarify. Of course the problem is not only with Imoen and Ulene but it can happen randomly with pairs of companions attacking one or another (when one of them is not in the party) or companions attacking NPCs.
